Hey Shannon - I think this is a nice idea, with lots of potential. I guess one of my first questions is about the sequencing of your information; it is more common with those nesting dolls, to start with the Big One, and then you find out there are all these different iterations inside of it... does this mean, in storytelling terms, that you'll begin with the 'evolved' animal and then 'reverse-engineer' it, so take us back through the various stages to how it 'used to be'? There might be an argument for 'not' using an actual existing animal for your subject - so you design some kind of creature enabling you to describe bigger more visual changes (as it might be that just showing a giraffe getting a longer neck etc might get quite repetitive quite quickly - though this is only a thought, not a warning).

This might interest you in terms of an approach: fixed camera, with a set that changes:

Anyway, short version, yes - go and develop this idea - sounds like it's going to be dialogue driven, if you've got your toys talking to each other - and in terms of lip-synching and expressions etc, I think your recent experiments with AE and 3D - in which you pin 2D elements to 3D objects might be an appropriate workflow.
